Adam Rooney and Wade Elliot were on the mark for City while Colin Doyle pulled off a penalty save when he faced Ian Harte from 12 yards.
Now Blues go into a two legged play-off encounter with Blackpool feeling confident after beating the champions in their good run up to the end of the season.
Hughton said: ‘Reading showed in periods why they are the champions, but I thought we were better.
‘There are pivotal moments in a game and it was a super save from Colin, and that rejuvenated us. When you save a penalty it gives you a lift. It was a big save – Ian Harte wouldn’t miss too many penalties.’
